The storm made landfall in Ulsan, north of Busan, the second largest city in South Korea.
More than 300 flights from 10 airports have been canceled, with some train services suspended.
The typhoon caused blackouts across hundreds of thousands of homes in Japan, although initial assessments indicate it caused less damage than had been feared.
32 people were injured, including four who were injured after shattering window panes at an evacuation center, according to Japan's NHK broadcaster.
About eight million people in Japan have been asked to evacuate in the way of the storm.
"This typhoon is heading towards Kyushu and may make landfall, resulting in record rain, winds, waves and high tides," Prime Minister Shinzo Abe said in a meeting with government ministers.
"I ask people to be very careful."
Trees in Yakushima, an island 100 kilometers south of Kagoshima, can be seen shaking hard under strong winds and strong rain, in a Twitter post.
Footage released by NHK showed that elderly people wearing face masks due to the coronavirus outbreak were congregating in evacuation centers in Kagoshima and other parts of southern Japan.
NHK said the typhoon cut off electricity to about 30,000 homes in Kagoshima Prefecture and more than 3,000 homes in Okinawa.
Two injuries have been reported, according to the FDMA, but authorities have been advising the highest levels of caution due to the risks of damage from high winds, floods and landslides.
The weather agency said the hurricane was expected to have a pressure of 945 hPa at its epicenter and winds of up to 216 km (134 miles) per hour by Monday.
The center of the tornado was near Yakushima on Sunday, heading north at 35 km per hour (22 mph).
The typhoon is expected to approach the Goto Islands west of Nagasaki at around 3 a.m. on Monday (1800 GMT Sunday) and then move to the Korean Peninsula, according to the Japan Meteorological Agency.
One of the evacuation centers in Miyazaki has reached its capacity and has stopped accepting evacuees as a precaution against coronavirus, according to the NHK.
NHK said airlines have canceled more than 500 flights taking off from Okinawa and southern Japan. It added that express train service has been suspended in southern and western Japan.
The Japan Coast Guard on Saturday suspended its search for a missing crew from a cattle ship that capsized in the East China Sea for a second day due to a typhoon.
